I'd say you have too much bass dialed in on the EQ. I have a 7-string also and when I plug it in, I have to lower my bass and tweak the low mids on my EQ pedal to get the mud out.....

On my clean channel I turn my gain down to 3, I have my mid at 5, treble at 7, and bass at 5. On my guitar I use the neck pickup, I ease off on the volume a bit, and on my guitar (this is pretty cool) both of my volume switches have a push/pull activated tone system that switches from a single coil tone to a full humbucker sound, so I pull the neck pickup volume knob up to activate the single coil.
